I don't know of a book specifically for Marine modification. However, the main mod for us boat guys is to use a water cooled cylinder instead of the air cooled version. Add a water pump, and decide if you want a wet exhaust, and you're done.
I'm assuming that you're wanting to tinker with different carbs, stuffing the crankcase, porting, polishing, etc. to get better performance. Most of this in the R/C world is done by trial and error. Those seriously into this will have their own dyno's to test results, and dynos are expensive.
I would, however, check Amazon.com for books on 2 stroke theory, books on modding go-cart or small minibike engines, etc. These subjects have a wider appeal and most of the theories should be applicable to our smaller engines.
There used to be a really good site out there for doing H2O conversion of a homelite, but it went down some years ago. Some mods used to be mentioned on Jim Nissen's site (go to http://www.intlwaters.com and check the links there), but it's been several years since I'd looked for them in depth.
RCBM publishes a book by John Finch that has a lot of information about 2-cycle nitro engine theory, and even gives examples of some of the common modifications.
